Nasa Brussels si Jose Rizal noong Hunyo 1890 nang balakin niyang isulat ang karugtong ng nobelang Noli Me Tangere. Natapos niya ang El Filibusterismo makalipas ang isang taon sa kabila ng mga paglalakbay at ibang sulatin. Bandang Agosto 1891 nang ipasok ni Rizal ang El Filibusterismo sa isang imprenta sa Ghent. Patigil-tigil at nagtagal ang paglimbag dahil kinakapos siya sa salaping pambayad. Gayunman, nalathala ang nobela noong Setyembre 18, 1891.
Tulad ng Noli Me Tangere, itinuring na subersibo ang El Filibusterismo ng mga Espanyol sa Filipinas, lalo na ng mga fraile. Nang umuwi si Rizal, dinakip siya, ipinatapon sa Dapitan noong Hulyo 15, 1892, at binitay noong Disyembre 30, 1896 kaugnay ng sumiklab na Himagsikang Filipino. Malaki ang hinala ng mga Espanyol na kung hindi man tunay siyang kasabwat ay bisa ng kaniyang pagsulat ang malaganap na pag-aalsa ng mga Filipino. Dinadakila ngayon ang mga nobela ni Rizal bilang matalim na pagsusuri sa lipunang kolonyal at feudal at bilang huwaran ng malikhain at realistang pagsulat nang may kalakip na mithiing pampolitika.
